Eggman plays a large role in only one book, compared to the other villains, that is reasonably small.
Book Two: The Sickness
Eggman makes an alliance with Jacob and his army, giving them access to a Metal Sonic and a large number of badniks and Egg Pawns. He then is cut out of the alliance by Jacob who wanted to eliminate Will for good. He is later in Mobotropolis where Tails, Dimitri and Kyle are trying to figure out how to save Will's life, before being interrupted by Chicken Man, whom they had locked in a cage. Eggman is horrified and only agrees to help them when Chicken Man is removed from his sight. They all struggle to think of a cure before Ronan the Fox, from the same world as Chicken Man and a genius, arrived and gave them the answer from his world. Eggman leaves and returns home, leaving the others to work on Will while he figured out what to do about the stolen robots.

Eggman is the main foe in this fanfic universe. He creates a mind controlling system (in The Adventures of Lightning the Hedgehog: Book I) to control the people in Station Square to do what he wants them to do for him. He also robotizes and possesses Delilah the Cat to the Dark Side, which makes everyone try to defeat Eggman even more. Eggman still has the same personality as he does in the original SEGA universe.
Sonic Chronicles series

Dr. Eggman is first seen plotting with Decoe, Bocoe, and Bokkun on how to capture Sonic once again, whenever he is informed that his Android Program is almost at 100 percent; an alternate energy source is needed to complete it. Eggman is glad to hear this, but he soon realizes that Metal Sonic was the cause of this to happen; Eggman doesn't like the fact that Decoe and Bocoe reawoke him, and Metal Sonic expresses the same kind of hate. Eggman manages to strike a deal with Metal Sonic, saying that he would let him kill Sonic as long as he got the seven Chaos Emeralds for Eggman's next scheme. Metal Sonic also offers to help Eggman control the Heartless, who had just recently appeared in Eggman's base.
Later on, Eggman returns in his Egg Shifter, a powerful mechanism that proved to be too much for the combined efforts of Tails, Knuckles, Rouge, Amy, Clank, and Roxas. However, Ratchet soon appeared and blasted the Egg Shifter over the steep cliffside of the Mystic Ruins, sending it falling.
Eggman crashes on the ground inside his barely functioning Egg Shifter, where he encounters Sora and Sonic, who had just escaped from his base. Eggman attacks them but loses quickly and embarassingly.
Eggman tried to steal the yellow Chaos Emerald from Sonic soon after, but Xemnas appeared and sent several Dusk Nobodies after them, which Eggman couldn't destroy. Eggman left Sonic to die, and soon was alerted to a powerful flying fortress over the seas, which Eggman decided to investigate.
Eggman arrives on the ship and becomes allies with Dr. Nefarious, Gleeman Vox, Chairman Drek, and Lawrence and decides to work with them in order to defeat their respective enemies. Metal Sonic joins as well, and Dr. Eggman leaves to try and capture Sonic with the help of Decoe, Bocoe, Bokkun, and a partially-roboticized Dustflier Heartless. In the meantime, he orders Metal Sonic to overlook Knuckles's roboticization into Mecha Knuckles.
Eggman fights Sonic again at the Emerald Coast, but Sadhex--Shade the Echinda's Nobody--gets in the way, as well as Organization XIII's Sai"X. Eggman is almost killed by Sai"X and turned into a Heartless, but Sai"X had to cut the attack short whenever Sadhex fell unconscious. As for Eggman's current whereabouts, he is within the Air Harbinger, having seen Mecha Knuckles for the first time.

Dr. Eggman (Or Dr. Robotnik by Mystic Monkey) is enemy against Sonic, while to Mystic is a minor enemy to him, he holds some respect to Mystic because Mystic respects Dr. Robotnik as the villain. However still Eggman will fight Mystic if he is of a problem against his plans. His hobbies are making robots, high tech settlements and bases, megalomania terroism and establishing his Eggman Empire.

Sonic and the Lava Monsters

Dr. Eggman's base was nearly destroyed by Lava Monsters but when his genius was but on overdrive, he made Metal Sonic and a Lava Monster capture vehicle, known as the Egg Catcher, then he help's Sonic defeat them.

Eggman appears first spying on the Disturbians. He is blocked out, and then watches as the Babylon Rogues fly over to the Disturbian ship.
The Chronicles of Sonic the Hedgehog: Rise of the Heroes

Eggman appears in the game as an unlockable Fly-Type character. As a playable character, Eggman is always inside his mech, the Egg Drone. With that, he can use multiple attacks such as missiles and rockets, laser beams, bombs and even fly.
Eggman also appears in the Story of the game. Once again, Eggman is not the main villain of the game. He is first seen in his base, rying to figure out a way to get teh Gravitus out of his way in order to build his life long dream, the Eggman Empire. Eggman gathers up all his army and goes to battle the Gravitus. The first battle takes place on Angel Island. Afterwards, when Eggman meets with Sonic once again, the two enemies team up to defeat the Gravitus and save humanity.
Sonic Unite!: Across the 4th Dimension

Dr. Eggman appear as the main antagonist of Sonic Unite!: Across the 4th Dimension. Dr. Eggman with the help of Bowser, The Shadow Blot and Sideshow Bob planning on destroy Springfield, Crystal City, Cartoon Wasteland and Mushroom Kingdom and send Sonic, Knuckles, Amy Rose, Homer, Bart, Lisa, Mario, Luigi, Princess Peach, Mickey Mouse, Oswald the Lucky Rabbit and Ortensia to a Parallel Universe.
Sonic: War for Mobius

In War for Mobius, Robotnik and Eggman are separate characters and brothers. In this version, Robotnik is the vicious Emperor of the Mobian Empire, while Eggman was the civilian head of the Imperial weopons development program, until Bellum fired him as Eggman was more focused on building Eggmanland. Robotnik first appeared as a mysterious character, but made his first appearance in person in the two final episodes of season 3 when Sonic was captured. While Eggman made his first appearance in season 2 and was less recurring than his video game counterpart as he appeared in 39 episodes. Eggman's largest role was in the seventh and final season (15 episodes).

Eggman is the antagonist in the Domestic Radical Adventures Series. He likes to pick on the mortal world along with the mobians.
Eggman once forced Louis, Maria, Snively, and Lyra to wear the clown costumes Eggman wears but in different colors. He is trying to taunt Sonic and his friends in getting them convinced the four have joined the Dark Side, when in Louis' view it's totally different.
Downtown Teenage Adventures

Eggman likes to crash parties, getting Mayor Bob very upset. Although he never destroyed Mariala City, he does destroy other places that have to deal with Marialain Competitions.
The Apocalypse Chronicles: Ender of Worlds

In this Fan Fiction by CalypsoTheHedgehog, Dr. Eggman kid-napped Calypso La'crosse when she was a young child, and raised her as his own.
In truth, Calypso is actually the dubbed being, "Ender of Worlds", due to her actual purpose on Earth. Dr. Eggman took her, convinced if he raised Calypso, he could find a way to transfer her power into his robots, weapons, etc.
As Dr. Eggman was away fighting Sonic, Calypso escaped the laboratory, and has been looking for her every since.

The Adventures of Jacob and Friends

Dr. Eggman is a recurring character in this series. He usually is the bad guy and always is trying to kill Jacob, but always fails in the end.
Sonic Riders: Off the Ground

Eggman has created his own team; Team Eggman, in which he will uses to win the PNEX Hoverboard Grand Prix. He disguises himself as wealthy trillionare Dr. Trillion Million the 3rd. In Team Heroes' story, he steals Team Rogues' Chaos Emeralds, as well as Team Heroes'. He then uses the energy to create a new Egg Fleet.
In Team Dark's story, he kidnaps E-123 Omega and infuses Omega's fighting skills to create E-101 "B" Beta V3. E-101 "B" Beta V3 is eventually defeated by Shadow the Hedgehog.
Sonic the Hedgehog 4: Episode 4

Dr. Eggman builds his temporary base on Insuar Island (referred to as "Jungle Hider" on Sonic the Hedgehog 4: Episode 4 XBOX 360 and PS3 product pages), and builds the Egg Doom Mk. I. He also revives Sliver Sonic.
In the DLC for Sonic 4: Episode 4, "Sonic the Hedgehog 4: Episode Sliver", Sliver Sonic betrays Eggman and goes on his missions to where Sonic previously traveled. He is furious at Sliver Sonic's decision and plans to destroy him.
Sonic the Hedgehog: The Blood Warrior

Dr. Eggman, frustrated by the constant failures of his robots in eliminating Sonic, decides to go the way of sorcery and genetics; he creates his most deadly enforcer yet - Skarlet the Hedgehog, in his newly built genetic experimentation laboratory. He considers her his daughter and dotes on her, having great patience and tolerance for her failures and mistakes. He also, to a very small extent, cares for Sonic and is concerned for his safety in the tournament, but he is killed by the Source for violating a sacred code. Mike Pollock and Jim Cummings both share the role of Robotnik in the English version.

Although Dr. Robotnik does not appear in this series, he was given a brief mention by Mighty the Armadillo, while he and Ray the Flying Squirrel were waiting for Sonic to show up for a racing event they were having. The former theorized that Sonic may have gotten into a conflict with Robotnik, which probably explained why he was running late.
Knuckles' Chaotix: The Emerald Hunt

In this direct sequel to The Sonic Conspiracy, Robotnik was the main antagonist throughout most of the story. While observing Knuckles, Espio, Charmy, and Vector search for the Master Emerald pieces, this somehow reminded him of a project he and his assistant robo-mechanics, Heavy and Bomb started on long ago, but never finished- a project which he's codenamed the "White Echidna Project". He then decides to "hire" Nack the Weasel to steal the emeralds and bring them to him.
Later on, after Nack (and Bean) retrieved the pieces, Robotnik immediately backed out on their deal and double-crossed the two of them, effectively taking the Master Emerald shards and luring the two crooks into a trap. Shortly afterwards, he, Heavy, and Bomb went into the next room to awaken the "White Echidna Project", which turned out to be none other than Wechnia. After explaining to the echidna who he was and what his purpose was for being created, Wechnia refused and decided to come up with a "purpose" of his own, which was the extermination of all mankind (since he was under the impression that all humans were evil). After declaring the death of all humans, Wechnia was going to start with Robotnik, but he quickly fled in his Egg -O- Matic Hovercraft before Wechnia managed to do anymore harm to him.
Not very long after escaping from Wechnia, Robotnik ran into the Chaotix and company, and explained to the heroes that Wechnia was out of control, and what he intended to do. He then formed yet another of his temporary alliances with them, and took part in hunting down the Chaos Emeralds in order for Knuckles and the Chaotix to summon the power to defeat Wechnia, in which they did.
BearfootTruck's Universe

In BearfootTruck's stories, Eggman has taken over the Kingdom of Mobius and roboticized most of the population. Now, he runs the country with an iron fist, along with his nephew Snively & robotic minions Scratch & Grounder. Here, most characters refer to him as "Robotnik", but more than a few characters call him "Eggman". Whatever his name, he's a large ham.

- Dr. Robotnik was originally voiced by Long John Baldry in the Adventures of Sonic the Hedgehog. After he was deceased, he was replaced by James Horan for other fan incarnations of the show. Coincidentaly, Deem Bristow, who voiced him in the games, died around the same time as Baldry.
- Dr. Eggman is considered to be replaced by Dominus Bellum as Sonic's principle foe.
- In Japan, he was known as Eggman always, and Robotnik for international releases. In Sonic Adventure, Sonic and co. call him Eggman, and he refers to himself as Robotnik in all languages and releases. While Eggman is used as an insult in Sonic Adventure, Eggman decides to use it as his evil monicker in Sonic Adventure 2.

Soon after his defeat against Sonic he went back to his base and created a red hedgehog and named it JL and challenges Sonic to another battle but he sends JL to defeat Sonic. JL defeated Sonic by using the power of the seven legendary Chaos Emeralds
